Because the characters of Trigger, and by extension Gainax, are practically NON-EXISTENT in ISML.
With the exception of Zero two, of course. And to a significantly lesser extent Ichigo, Akko, Kamina, and Simon.
Honnouji Academy, Luna Nova, the Spirals, and NERV need not concern themselves with this "intergalactic war". They have their own conflicts to settle, even if it takes place in outer space.

I suggest combining Trigger and Gainax. These studios are related anyways. Plus they have plenty of anime original female characters there.
